The reason the exhaust valves are open is due to the cams still being fitted,there’s always a cam lobe keeping valves open at some stage during rotation,it’s normal,
Your inlet gasket has failed, I can see it was not seating correctly, this will have caused over heating problems. As there appears to be no warping on the head based on what you've been told, did you check that the liners heights are in good condition, I see you put a straight edge across the block but couldn't tell if any of the liners had dropped, if you have 3 thou of liner above the block and they are all even you can get away with using a MLS gasket, if the liners are are not even the MLS gasket should not be used as it may not seal correctly and will probably fail, whereas the very latest Elastomer Payen Gasket will seat correctly as it is more flexible to liners not being even. Personally I would have used a new Elastomer gasket. Hope all has gone well!

If the camshafts are in place there will be some valves open.
