You miss out an entire section of the ship. At (4:34) you can see a ladder on the left of the screen which leads up into the balloon area where you can build larger structures.

WARNING! Do not move the Skyship while you have Power Armor in the Power Armor stand (or really anywhere on the ship when you aren't wearing it). The armor WILL NOT move with the ship to the new location, and will instead be left someplace between the old and new locations. I tried this several times and had to reload a previous save to get my armor back because it always disappears when you move the ship. And you can't find it on the ground or anywhere between the two locations either, so I suspect the armor is either stuck up in the sky at some random point between the start and end points or maybe it just disappears into the void.
basically to explain the things you disliked (from a mod maker's perspective) a lot of the items are static and unusable due to the ship being able to move to different locations, basically the ship exists in those 3 locations at the same time, 2 are just disabled while the third one is enabled, meaning if you would put books in a shelf, and then transport the ship to a different locations, all the game engine does is disable the current ship, and enable the one in the different location, meaning the books you placed in the shelf will now be in midair where the ship used to be, and falling down to the land below, as items you as the player place in that ship will not be disabled/enabled unless they are placed in a container. the workshop's most likely don't have a possibility to share each others containers, hence why he made those extra storage boxes that do share there inventory among the 3 ships. So basically, no placable/customable surroundings to prevent a clutter rain of items when you moved the ship. The multiple rooms with loading doors is to optimize the performance for lower end pc's, to prevent their pc from needing to load ALL of the ship's content at ones, usually creating a lot of lag. Might also have been done to fix a lighting problem. My main guess tough is that the ship is actually too small on the inside to fit all the rooms in the actual "visual" airship that's floating above the map, so those separate rooms basically teleport you to a different game cell, so they won't take up space in the actual ship's model.
I’m pretty sure the reason why we can’t edit the air ship is because there are probably 3 of the same airships on the map and only 1 is visible and usable while the other 2 are invisible. It’s easy to transfer stored items but not placed items. I’m not a mod maker but I do know the backstage process of how games work. But hey it’s just a theory A game theory

Also since I went railroad ending I am going to take it to the nearest location to (SPOILER WARNING) the burnt and destroyed Brotherhood Of Steel Prydwyn

You forgot to mention the second workshop on the uppermost level as well as the third outside walkway.
