It’s all planned so carefully and tied together so tightly that I wouldn’t doubt if the writers planned this exact game over 10 years ago, but changing, like Xenoblade 1, to represent the series’ artistic style in how everything looks, especially the characters. I’ve never seen anything like this in gaming since the first COD Modern Warfare series. I absolutely love stories that tie prequels and sequels together.

I think this whole "Logos would also say that" thing makes sense.
The cores have been made to help humanity thrive, and they have had their own personalities regardless of their later personifications (Alvis, Pythra and Malos), which influenced their original personalities.
In the end of XC2 Pneuma communicates with what we can assume - judging by the difference in the tone of his voice - is the original non-tainted version of Logos (We do not know how, though).
Also, as Ontos depended on the opinions of the other two, it definitely knew them very well.
This means A also remembers the original personality of Logos.

For anyone that is still confused, here is my interpretation. Spoilers ahead for the whole DLC and the entire trilogy.
Ontos was meant to be a balance between Logos and Pneuma, being as human as they were when they were all still connected to the conduit. But once the conduit disappeared, the humanity in Logos and Pneuma were no longer there for Ontos to bounce off of, with Alpha taking over. At the city, when Alpha comes in direct contact with Logos (The Sword of the End) and Pneuma (The Fists of the End/Ouroboros Power), the humanity is freed from Alpha, resulting in A being separated.

Then to stop that, the main cast of the first two games made Origin as a way to basically back up all life on both worlds and recreate them once the annihilation event finished--- but then the Moebius intervened to stop the collision moments before anyone could die and Aionios was formed instead--- with the ending of base 3 actually consisting of them restarting time/ basically continuing that event/ and then origin completing its intended purpose and restoring everyone as they were before the worlds collided.

I don’t really see Ontos as non-binary, but more specifically gender-fluid (which from what I’ve heard falls under the non-binary umbrella so I guess you can disregard my first point). Ontos can manifest themself as different personas, as we’ve already seen with Alvis and A. After the Ontos core was integrated into Origin, they reawakened as a heartless machine, Alpha, due to the absence of a human presence to bond with. After Ghondor unleashed his Ouroboros powers during the City’s destruction, Alvis was separated from Ontos in a new persona named A.

At the end of the game, it's pretty clear (Or at least, it would seems like that to Rex) that Malos was only trying to destroy the world because he realized Amalthus' taint messed with his mind, and didn't think there was any way to redeem himself, despite Rex clearly being willing to give it a try.

@samu1414 It's entirely possible that Klaus wasn't be entirely specific with what he meant. Beforehand, Logos was literally a core crystal without a personality. Every other core crystal that we've seen awakens based on what those who awakened them ask for. It's especially apparent with Ontos, whose actual form is literally just a green point of light because no one ever awakened him.
It's more likely that Logos might awaken to naturally be abrasive and kind of a jerk. His power would still be as destructive as it was when Amalthus awoke him. That would make sense since Logos is connected to Pneuma. But the Xeno franchise has always had people of enormous power, and whether they do good or evil is based on what their purpose is and their personalities. Pneuma pretty quickly realizes that Amalthus' poisonous influence is why Malos is such a lunatic just from seeing how he really is for a few minutes.
Logos would definitely be more of a destroyer than Pneuma and her offshoots are, but I have serious doubts that he'd be a flat-out villain if, say, Addam awoke him.

Love how xenoblade always goes full circle. For those confused think of it like this: A complete Alpha transcends gender and would be seen as “nonbinary” but has both components of male n female, split apart the two beings only possess one sex each which is why A is a girl.👍

Alvis mentioned in XC1 that they came from a long line of "seers" and has likely been both a man and a woman before. A is never referred to as a woman nor are any pronouns used for A in the DLC. Gender fluid (or trans in general) is correct for A/Alvis.

Honestly I don't actually buy Rex's explanation on trinity processor core's personas to an extent. I honestly can see the blade form of Logos and Pneuma's gender and personal being flipped if their core crystals given to a different driver. I assumed the reason why A has female body to begin with is that to not only to distinguish herself from Alpha, but also because she doesn't care about gender as she still person underneath regardless of what sex they are. Plus it was never explain if the AIs in the trinity processor cores actually had gender identity to begin with lol

A isn't really trans she is a new person created from the Ontos core, so she was always female.
Think of it like how the avaters work in the last airbender. All of them are technical, the same person, but they are also serprate at teh same time.

No she's female, what they meant is that Ontos, the core crystal, was an AI that cause of the many events in the series did take different shapes not taking gender in consideration because there was not a pre-enstabilished one. In the first Xenoblade Ontos appeared as Alvis because he was influenced by the resentment of Klaus, while here in Aionios things get complicated...
Ontos/Alvis needed a vessel to inhabit the world, and it ended up choosing Na'El because of the will to keep the new life safe that they both shared; since Na'El is a female Ontos gained a female body. Then due to the uroboros explotion, Ontos was splitted in two entities: Alpha in the Body of Na'El being just the IA, and A also in a female body (probably "copying" Na'El) being the feelings and memories It gained during the events of Xenoblade 1. So A is fully female and those that claims she's non binary or even Trans are just creeps that just want to project their ideas into the game.
