I know you are probably ten episodes or more ahead, but you are looking at the Earth Alliance as a singular government and military. They are not. It would be more accurate to think of them like the Allies in WWII. Yes, technically the Soviets and the Americans were fighting on the same side against Germany and the other European Axis powers, and America sent tons of war resources to Russia to help thrm stave of the German invasion, but the two sides weren't friends, they were more interested in their own benefits than the overall war. The Soviets were already spying on the Manhattan Project when it began, they detained American servicemen that attacked Japan because they themselves weren't fighting in the Pacific theater and couldn't be seen as actively aiding America against the Japanese. The Americans were "released" secretly through other nations to hide the Soviets complicity. The Atlantic Federation and the Eurasian Federation might be on the same side of the war, but they have their own goals. Stealing the Archangel and the Strike and holding the data hostage would force the Alliance to send the resources for the mass production of the weapons to Eurasia, not the AF, and it would advantage their own technology substantially. These people might be at war with ZAFT, but they are still only lookibg after their own interests. Them wearing similar uniforms with equivalent ranks makes them Allies, not part of a singular military strategy or command and even then... they wouldn't be the first to abandon an Alliance for personal gain. Remember, Nazy Germany and the Soviets started out as Allies against Poland and things changed after the former decided they no longer needed the latter.
