Fantastic, as always. My only comment is that, from watching him play it live, he seems to play the first riff from the first position (frets 1-4, basically) rather than up the neck. But you nailed it regardless of where it's played!

I am specifically struggling with two sections: First, at 4:27 - 5:14 is the middle of section IV: "A Lerxst in Wonderland" (3:16-5:48) and second, at 6:45 through 7:25, the entire section VII: "Danforth and Pape" (6:45-7:25). My dad could play all these songs, he said Rush was the hardest to learn on guitar he had been playing for 30 years and sadly passed away when I was 25. I never took the time to learn much and I regret it now.

well that is fast alternate picking so we need to practise it. I practise this main riff by building speed up slowly. First i play with tempo that is nice and i can do it without mistakes, then add speed. Again i play in that tempo for a while, then more speed. And soon i will (maybe) be able to play this in real tempo.
Counting - the missing key part to a lot of this syncopated, odd meter stop time stuff by rush, including 2112 and Hemispheres. I wish you had gone over it. If you can't count the rests, you have no hope for staying in time and that means band performances will suck. I have a Rush book on order.
