That's honestly one of the many things that I absolutely love about Storytelling: the immersion. Stories transport you to different worlds; different realities; and different places. Horror is one genre that really does so great with immersion, and really pulls you into the world and the characters of the story. And the games you mentioned that aren't horror are pretty great examples as well, DB!!! :)
One thing that I haven’t seen anyone talk about is the cosmic horror in Mario Galaxy, like you’re just a tiny plumber in this vast and cold universe, with the possibility of getting killed by everything you encounter, and how in the end, even though you defeated Bowser and saved Peach, all of the characters you met including yourself and Peach die, only being able to be reborn in a second Big Bang by Rosalina, the closest thing to a goddess in the Mario franchise, and how everything was there before you, and it will still be there when you’re gone
I think I've figured out what makes those monsters in Mario 64 so scary, in every case you're forced to get as close as you possibly can to them. In babomb valley you have to run past the chain chomp to progress, in dire dire docks you have to grab the star off the unagi's tail to finish the level, and in boo's mansion you have to get behind the piano to grab the red coin, it's a great way to force a tense situation on something that you're already afraid of
the distorted voices you hear when approaching alien artefacts in satisfactory creep me the hell out, even though its like its been translated into business lingo: "your contract legally compels you to collect this artefact" "Picking up multiple FICSIT personnel in the area, proceed with harvest before it's too late." that last one gets me; its a singleplayer game.
Darth Nihilus from KOTOR 2, S.A.X. from Metroid Fusion, Water Wraith from Pikmin 2, and the Strange House from Pokemon Black and White 2 absolutely terrify me to this very day.

I agree with a lot of these because I grew up with an N64. Another thing that freaked me out as a kid was the Ghost Knight in a Scooby Doo game. I forget the name of it, but I remember it was on the N64 and I hated that the knight would chase you. Which is why I never got far in it.
The reason that things are usually creepier because of bad graphics is because the low graphics quality makes it harder for our brains to understand what we're looking at. In the name of survival we therefor get scared, since something that we can't identify could potentially be dangerous.
Going in the void - Subnautica Suddenly your screen goes pitch black, the music cuts out and everything is quiet. There’s a straight drop beneath you with no visible bottom. And then... hell itself comes at you in the form of three very angry Ghost Leviathans. No thank you
What you said about water levels I find kind of funny about me and I know a lot of people will agree with me. In just about any game ( I.e. Mario, Sonic, Zelda, etc.), I absolutely hate, but I’m in love with Subnautica. I can say the same with ice levels. Ice levels in Mario: Burn in the fiery pits of Hell. Subnautica Below Zero ( which is filled with water AND ice): Please open the Heaven’s Gates for this angel.
I’m surprised the Gargantua and Icthyosar from Half-life weren’t mentioned here. These 2 enemies perfectly describe your fear of water and getting chased.
