Naruto and Gaara had beasts inside them, beasts that attacked and hurt people. The villagers didn't know how to separate the beasts from their jinjuuriki and ended up being shunned. I'm not trying to justify prejudice, it's just an observation that the fear of jinjuurikis wasn't "meaningless", as people were ignorant and didn't know how to distinguish a bijuu from its jinjuuriki. Another thing too, Gaara's sand at that age (unintentionally, of course) attacked people, Gaara couldn't control his sand and accidents ended up happening, so much so that Yashamaru tried to hold him back so he wouldn't hurt other children. This only reinforced the fear even more.
