It made it seem as if the JL completely turned evil, like it was an instant change. But what really ruins everything, is with Victor Zsasz. Damien killed Zsasz in year 1, when he was clearly killed in year 5. And Dick Grayson Nightwing is completely absent in here.

Green Arrow did die but Black Canary did not, after fighting in a war with Superman, Black Canary got injured Dr.Fate found her and sent her to another dimension to where another Green Arrow exists and then were both brought back over to this universe later on.
It's like Damian said, "Problem solved; who's next?". Killing criminals is too easy a way to get them to stop committing crime. Punching a hole through the Joker whet Superman's appetite for that ease. What happens when Superman is faced with other murderers like Atomic Skull, Killer Croc, or Killer Frost? Would he be able to resist the temptation to do to them what he did to the Joker, after they killed so many?

It seems they wanted to make Superman more grey in the sequel. He was completely in the wrong in the first game.
He initially started off in a much more grey area. Over the 5 years leading up to injustice 1, he kept getting worse
