I mean, she tries to set you up with an interview. She tries it again the second she discovers you're alive. Then she flat out calls you a coward for leaving the Earth when you went to seek for help through the galaxy...
I think she punch in ME3 was completely legit

When I did my Paragon MaleShep, I was also kind to Khalisah. Also, I did the interview after I was done with Noveria and Feros. Got some extra questions, but answered them, including telling the truth about Saren.
