The reason the Japanese Sega 3DS collection is worth much more than other regions is because it is 3 different volumes inside the outer cardboard box. Only Japan got all 3 volumes and everywhere else only got Volume 1 which is the cheap listings you see. Because Volume 2 and 3 were never released outside of Japan, the box set as a whole ends up commanding a much larger price.

Correction, everywhere else got Volume 2 as a single package. They most likely skipped Volume 1 internationally because it doesn't include a Sonic game and is almost exclusively old arcade ports, so marketing it internationally would be less easy. Also worth noting that all of the games in volume 1 and 2 were still distributed internationally, but only digitally.
Most of Volume 3's games also saw oversees releases, but not all of them which I assume would add to its desirability physically.
But for the most part when it comes to the collectors market, you're paying for the box, packaging, and/or software revision more than the actual games.
Which is exactly why I don't collect games physically.

I was at Fushimi Inari about a month ago when I was on my trip to Japan. Just around the corner (about 10 minute walk from the shrine) there is a TV Game/Trading card shop where I picked up a Boxed Metallic Red New 3DS LL. I was delighted as I didnt get too lucky with getting a 3DS in Tokyo. I think the store was called Ojamakan Fukakusa Store. It was an even split of Trading Cards, New games and Retro games which I would recommend as the prices were fairly reasonable!

My boxed orange Pikachu console came from Japan at the beginning of 2020 (shipment delayed to May by the outbreak) but had no audio. I was working my way back from the AV jack, replacing capacitors and the AMP-NUS chip when my multimeter probe slipped and shorted pins 1/2. Shorting those two sent 12v into C28 (rated 25v) which IMMEDIATELY reformed the capacitor and restored audio. I happened to get it all on video including the ear-splitting moment that Super Mario 64 music started blasting from the test monitor beside the workbench. As part of the experiment I left the rest of the capacitors alone including that one (never replaced) and the console still works with audio today! It was the super-late NUS-CPU-09-1 board revision with the stamped heat sink (no heat blocks) so I believe the capacitor component supplier (Matsushita/Panasonic) was switching to problematic RoHS-compliant electrolyte formulas. That would explain why you only see capacitor failures like this in later consoles.
I ordered it along side a boxed blue Pikachu console which actually cost even less despite working perfectly from the start. It was barely 100 combined.

I have a question about the trip, did you go with someone that could speak Japanese? I'm guessing yes, but I'm also wondering, do you think this kind of trip to more rural parts would have been possible without someone that could translate/talk? I've heard that rural Japan is a lot less doable for people who don't speak the language

Watching these videos really offsets the soul-crushing price gougers and game snob stores/vendors I've come across. No common NDS game cart (only) is worth $55 just because you think it is and the console is antiquated. Last Comic Con I went to had the worst prices I've ever seen, second only to a few used media stores. A sealed (maybe graded, with shell) game including everything might be worth the $100 tag, but not if it's just the cartridge. If you run a second-hand game/movie shop, get off your "I know what I have" high horse already.
