The enemies are new, the music is dour, the place is destroyed, and most of all, the pairs of brothers are forced to be separated
This game is rated PEGI 3, but I think it should've been PEGI 7, with the Fear content descriptor (which denotes content that may frighten younger children).
This area was rough for me too when I was younger. I didn't take much time to level up the Babies so I just kept getting wrecked by the enemies there until I was able to pair them back up with their adult selves.
At the very first timehole you see the destroyed toad town. Then for most of the mid game you continue to revert what the shroobs did. After destroying the mother ship you get dropped down into toad town, what remains of it. I love how it reminds you of the true horrors and destruction the shroobs cause.
The day where almost all the toads are either dead, or being slowly killed by turning into spaceship fuel. That is a terrifying vision of the mushroom kingdom, and still i can't blame the Shroobs for that : their own place never had the light of the stars to guide them and so they become monsters who only know violence and hate. You're not fighting Bowser because Peach was abducted for the 15th time... you're dealing with a whole race of cold blood killers, who almost successfully commited genocide just in front of you, and who will stop at nothing to conquest the mushroom kingdom... The saddest thing being that the shroobs are also forced to do that, they don't have a choice considering their own planet is dying too. This theme shows the results of 2 races trying to survive, where there is only room for one. I don't understand what motivated Nintendo to make a very dark mario game, but i'm glad they did it, this game will remain as my favourite mario game, for the dark story behind everything you can see.

The scourging of Toad Town is an event that Mario lore seems to have completely forgotten about. How long did it take to rebuild? Did the town ever recover? Were the abducted ever returned? What happened to Holli-Jolli Village, was it ever restored? Were any of those poor Toads ever returned home, or did they all end up as Shroob-fuel for the flying saucers?
I doubt it was forgotten. Stuff like this in a Mario game isn't that big of a deal since in the third game, Toad Town was fully rebuilt, remade and barely anyone was scarred by the Shroob attacks because 1ups exists and are everywhere and Baby Tears fixed everything because reasons.
