The issue is having is that the reflective sky in the water is covering my couple subject, how do I put the sky in the water behind them?
Use the mask that you created and brush out the sky covering the subject.

"Bring sky image into your project" uh... how?
Open it with Photoshop. Use the move tool (press V to select the move Tool). Unlock the layer(press on the little lock on the right of the layer). Drag and drop the image to your main project.
