You know, it would've been nice if the game actually told us that. I've done 3 flawless runs of the neutral mission, but took triple the amount of time and kept getting D Ranks because of that.
Wasn't this to find the Professor? After all, he did say he wanted to find him so he is safe. Where is he? :S If by the doctor's action, you mean Eggman's grandfather? If so, we NEVER hear from him Well.... After all that "recollecting" memories, the aliens somehow took down the ARK's defenses. Yeah... How?
