The rifle had a cooldown period that, if ignored, causes the suit tremendous stress and forces it to accept a small bit of "back blast" to avoid destroying the rifle. The only reason that Wing Zero was damaged as it was, was due to Heero deciding he had to ignore the cooldown so he could end the fighting as fast as he could.
dont forget the damage it sustained from the fight with nataku and when wing zero dropped to the lake/ocean it also suffered from the water pressure which also probably managed to get inside some part of the armor
Also this version of the buster rifle wasn't designed to be used in atmosphere not to mention wing zero was already damaged and couldn't withstand the blowback/recoil of the buster rifle
