I KNOW FOR A FACT, apart from legalities with Hasbro his agent couldn't work a lucrative, and more airtime deal so he went back to Robotech. You know how it was with actors in the 80's going from show to show. Skyfire/Jetfire whatever you want to call him was like the David Hasselhof of cartoons.
For all those who may have been too young or weren't born yet, there was a show on NBC called "Unsolved Mysteries". The host was the late Robert Stack. Stack provided his voice and voiced Ultra Magnus in Transformers: The Movie. That's the reason why Ultra Magnus is hosting "Unsolved Mysteries".
It would seem logical that Skyfire, despite his incredible firepower, wasn't much in favor of combat. He prefers Science to combat. He most likely returned to Cybertron, or left to explore the galaxy in search of new scientific discoveries.
I like to imagine since the autobots keep getting powerglide and the ariel bots and more and nore bots that can fly, jetfire has to stay at the ark and train them all and teach them new flight maneuvers for combat. I guess if hes constantly in the ark it would make sense if he dies in autobot city.
I treat Jetfire and Skyfire as two separate characters. Jetfire was a scientist stationed on a Dark Energon space research station in Cybertron's orbit before joining the Autobots after Megatron raided the space station and had Starscream join him, like it happened in the 2010 War for Cybertron game, while Skyfire was a Decepticon Seeker and the commander of the Seekers since the beginning of the war, like in the War for Cybertron Neftlix Trilogy, and sympathized with Megatron's views before disagreeing with his increasingly violent and desperate methods, eventually betraying the Decepticons, and joining the Autobots. The two would constantly argue and butt heads, with Jetfire accusing Skyfire of espionage and being a poor soldier and a former Decepticon. Unlike Jetfire, who was an experienced Autobot commando by that point, Skyfire would be tired of the war and the fighting, and would eventually stop fighting altogether, abandon both sides, and leave Cybertron, searching for a better life, before deactivating in deep space and crash landing on Earth. Further in the story, he would be rediscovered on Earth and rejoin the Autobots, functioning as their transport alongside Sky Lynx.
My guess is he went into hiding from the decepticons, changed his name to Jetfire, and retired on a warm tropical planet.

Skyfire was my fave transformers. Actually he was scientist with Starscream become recruiting on Decepticons, later he joined with the Autobots.
Skyfire was totally cannibalized to build the Aerial Bots in a cut scene.
He got knocked into ice again and neither side thought to check on him. Some say you can still hear him in the wind across the tundra.
