Bruh this game really wants to say Templars are good,but as a Templar,you literally have the option to intentionally kill civilians in broad daylight,and nothing will happen.
i mean bounty hunters will come after you, and you can do that as a assasin aswell, it just kills you if you kill to many, so i dont think you should kill them unless you want bounty hunters.
I thinks its more like shay thinks he killed all those civilians when to took that apple of edan that the anumis refisters it as he has killed civilians
