As aesthetically nice the nylon on the heal is, I’m not sure if this hinders the function of being waterproof. Would you still use these in water if the nylon gets wet and could possibly stink over time? Or do you think this is a non-issue?

It definitely gets dirty. It's not waterproof and will soak up water. Because of this I've seen my pair get significantly dirty over time. If it stays in water for long periods of time I can expect it to fray. Though, whether it would stink depends on if you let it dry or clean it often.
