Great stuff man, always remember the grinder do go BRR, quick little shave on that oil return piece and you might be gravy. Definitely contact them to see what they think first though, lots of these companies don't mind getting a corrected piece out ASAP.
So what water pump housing did you purchase with the coolant return line? and will the JDM alt and ac compressor bolt up to the usdm water pump housing?, I have the same issue I have a jam k24a3 and the water pump housing bolts the ac compressor above the alternator, this blocks where the throttle body will be obviously.

Unfortunately, you’ll have to use all USDM accessories. At least if you plan to use the KPower intake manifold and swap kit.
This is a water pump and housing off of a 2011 Civic Si. It’s a K20A2
If u swap to a k20 crank pulley it’s smaller diameter
