(As for Yellow, I don't know) I theorize that this theme might've been used when your second rival/opposite gender character encounters you to tell you info and maybe even battle you. If you chose Red, Leaf/Blue (her name in Japan) will be your second (likely friendly) rival, while if you chose Leaf, Red will be your second rival.

This song might have played when an egg hatched and a Pokemon chick came out that had to be raised to the first stage of that family. The song could of course have been planned for a plethora of features, but the only way to find out would to ask Masuda himself.

No it wasn't. They just replaced pallet town's with this due to convenience. You can put it anywhere on the overworld and it should sound the same.
