is the use of crush sand in replace with natural sand is the biggest problem for shrinkage /shear crack.

Yes, because CSS is having more fines particularly in 300 & 150 micron which in turn increases nos of Capillary channels with reduced diameter which promotes capillary rise of water causing shrinkage stress at the surface.
So you need to design concrete adjusting your w/c ratio as well as % of SCM.
