Dignam deliberately provoked Costigan to see if he could be trusted. (If it was a legit opening to look for a fight, Dignam would have fought back, but he didn't.) He wasn't convinced by Costigan's simple swatting away of the coffee cup. He has to make sure and it's why he follows up with it "It's wasn't a joke, just because you play a tough guy, doesn't mean you are you lace-curtain irish pussy" It's to see if he's in the whole thing as a real cop or just somebody trying to look like a cop. The punch and genuine intent to hurt him, convinced Dignam. It revealed to him the genuine stress Costigan was under. It's why after Costigan hits him and they're in the car, where he reveals that they think there's a rat in the investigation unit. Nobody else was privy to that information except Dignam and Queenan. It's probably the most sincere and honest Dignam is in the whole movie and shows he trusts Costigan.
Let's remember too when Sullivan tried to put the blame for Queenan's death on Costigan. Dignam denied the accusation vehemently. He knew Billy would never have turned on Queenan like that and that Billy was a good man through and through. And in the end, he avenges both their deaths.
