This scene works at so many levels. First, major rarely smile like that. That playfulness only show to someone she cares. Second, the feminine touch of putting the watch away shows how much she enjoy carrying herself as a woman. Third, beating batou her way. :)
Motoko is a female, regardless of what sexed body/form she uses, but why would she ever want to use/have a male body/form anyways? She put the watch away, because it is all that remains of her identity, and thus doesn't want it to be broken/damaged. (just as that strength equipment thingy of Botou's is all that remains of his identity as well, Motoko shouldn't be criticizing him for clinging onto buying/having such strength training equipment, when she does the same, clinging to her watch, her only remaining identity, lol) Motoko is the #1 hacker, wink. She doesn't need strength in a cyberized world, lol. Though, she's actually stronger than Botou, as she has the most advanced top-secret cyber body in existence, regardless of whether the form of her body is male or female, lol (she is a female though of course, so why would she even want to have a male body anyways?) (wish it would've shown her picking up Botou's strength equipment thingy, and applying more strength than Botou ever could, breaking it into pieces, lol) (though we already got examples/demonstrations of her strength far exceeding Botou's: the military mech suit unable to crush her head, breaking the ground instead, holding down the helicopter, and etc examples/demonstrations)
Batou and Motoko, Cyborg Pals, had the closest bond on the show, and were in many ways the most alike. The Major was certainly capable of going "full Batou" when necessary, but as the commander she has to keep her icy cool at all times. Batou knows this, of course, and likes to tease her about it; he's always asking for an excuse to walk through fire for her. This little tickle on his titanium chin is as much of a kiss as Motoko is capable of giving. He even gets a little smile! They'd have some kind of a romantic relationship for sure if they both weren't so utterly attached to (and skilled with) their gendered prosthetic bodies... in canon, gendered prosth. bodies can't have e-sex, the wiring's not compatible and it's bad for your cyberbrain.

GiTS cyborgs still have a sense of touch and and can feel anything an organic human can, it's more noteworthy when they cannot or choose not to. It could be that the reason they are not in a romantic relationship (assuming Batou has more than a simple crush on the Major and he is her type) is because the SAC version of Kusanagi simply does not want to let her social life interfere with her work, which is not a problem with friends with benefits.
Mary really knows how to switch from a Militant mind to someone who knows how to bond with her teamates. Like I imagine this is what she and Richard would do behind the scenes, like it feels like an actual chemistry not just between the characters but also the actors. Such an amazing scene!

Professionals don't sleep with their subordinate team members.

Togusa's observation reminded me of that scene with the CEO in a Jameson "box with legs" body. The detective was probably freaked out because his idea of such "full-body replacement cyborgs" was on the lines of Motoko and Batou.
