I had a great stay at the Yellow Square Hostel when I visited Rome last fall. It is near Termini, which I agree takes on a sketchier feeling after dark, however the neighborhood around the hostel was completely fine, with a subway station very close by.
I'd argue your biggest risk at or near Termini is being pickpocketted. As a female traveling solo, I didn't fear for my physical safety nearly as much as I feared my wallet or phone would get swiped.
