    nice explanation, it's very useful, thank you. one point just added, you don't need to write micrometer in word and copy from there, you can write um in imageJ, um will be taken as micrometer

    It was a clear explanation. Thanks. The only improvement that you can do is that burning a scale bar onto your image via microscope software and then apply "set scale" using the scale bar on your image. I believe 1024 pixels does not equal to 175 um every time. By the way, you can write "um" rather than using the symbol of micron. ImageJ will accept um as micrometers automatically.

    Thank you for the video, I still don't understand one things though, what is the difference between making an image binary and using image thresholding? In my case I want to measure canopy cover, and when I make an image binary, the leaves and branches turn black and background white. Does thresholding bring more accuracy?

      Dear M F,
      Binary image pixels have only two possibilities black or white. This makes life easier during image processing because we have to track either white or black pixels. If you have color image then there are varieties of pixels such as red, blue, green, etc which makes image processing relatively difficult. By the way, if you have already a black & white image then no need to change it.

      @@chakraprasadjoshi Ah ok I think I understand. No I have coloured images, but I was changing them to B&W using binary. I see that when I play around with thresholding, I get a bit more accuracy.
      But I have a few photos with the sun in the back and then I get the same problem as in your video with either everything become white, or everything becoming black. So I will try your second method with the filter. Thank you!

      Yes, it would deal with hyperspectral remote sensing images but depends what you want to analyze in that image.

    Could you please explian to me how did you decide to put the number 175 micron? because I used one of the online units converter and it gave me that each one pixel =264.58 micron

      Dear Enaam, we have measured the standard object first to know the frame width in micron. In our case, 1024 pixels = 175 micron. This value changes according to lens magnification.

      Hi, Thank you so much for your reply. I don't understand exactly how did you measure the standard object. However, my scale bar is 500 micron and I took pictures for my samples under 40x lens. Hopefully these information are helpful for you to help me finding out the values I should put in the imagej (1599*1200 pixels).

      Hi enaam, we used micron ruler for calibration. You may use some known objects (micro size) and then calibrate your image.By the way, 500 μm corresponds to your entire image width (from left to right) or a part?

    you could simple split channels to get single colored images in R or G or B channel. couldn't you?

      Dear Abhijeet,
      We chose 1024 & 175 because our captured optical microscopy image width is 1024 pixels which =175 μm. We determine this number through image calibration and changes according to optical magnification.

      We are not seeing individual nanoparticles under the optical microscope rather a collection of nanoparticles that form islands.

    I need your help to define the diseased area in Crown rot disease. this disease is a fungus disease affect wheat plant root and crown area. it turns the colour into brown .       A.N. Hofmann I was referring to the software recognising um automatically as a micron and changing it for you, rather that the authors method of copying it over from word like on the video.
