You're the first person I've seen that on capturing the Warship has taken it back to base. Everyone else has just stripped it and left the carcass where it was. I wonder if the encounter includes the arrival of the 'Reclaimers' after period of time and they simply spawn wherever the Warship happens to be.
One change I would make is setting the Gatlings to target enemy missiles. Factorum seems to like to use missiles. If the gatlings can destroy the missiles you will be spared a bunch of damage.
You might want to use landing gear to attach the interceptors to your ship and undock them after you get close to your target. Less chance for them to wander off and get lost.
If this is your first time with build and repair, you can also use it to grind down as well. Can set a colour and when painted and in range, will grind down blocks/grids

I believe the Factorum ships are set to target medical stations.

"ship fuel low" "ship fuel Critical" I think the ship NEEDS a bunch more batteries to make it "happy" and shut it the hell up.

You can increase your production speed by adding additional build and repair modules.
