Hey, Ted! When I stained my DIY neck, it was a very hot day. The stain dried within an hour. Then, instead of sanding right away, I put on another coat and gave it another hour's drying time. I used 2000 grit sandpaper on the neck, getting the little bumps out. Turned out ok, but I am no expert.
Thanks, Cal. I have completed the neck at this point. The videos are lagging behind. However, I appreciate you sharing your journey. I am taking all notes from comments as I may or may not have another kit guitar on the way. I followed you suggestion if you get what I am saying - no spoilers. Ha!
It's just sealed to deep into the grain. Use 240 grit and wipe it about 4 or 5 times with Lacquer thinner. Not paint thinner because it has oil in it people don't know that mostly.

I think that looks great man... Although those necks look unfinished, they are sealed with something.... And in some areas that stuff gets in there deeper and won't simply sand off. I'd say that's why some spots are not absorbing the stain as efficiently 🤔

Looks to me like the neck had some sanding sealer on it that was thick. Sanding sealers are hard to sand off of wood. If they used poly sealer, even worse. Stain and dies have a hard time going on, even on wood that has been sealed off before adding the color.
I have mixed color into the clear to help make things look better. I did one kit guitar years ago that the factory had put on a real thick coat of a poly sealer. I had no choice but to paint the whole guitar.
I saw in the comment below you finished the neck. It will be cool to see how it came out.
Thanks for sharing that with me, brother. I thought I was crazy. I hit it with everything I had and still thought I was doing something wrong. It is "finished" and I think it looks pretty good. Far from perfect but I dig it.
