However, I can't find the correct modes using mode analysis (I know the expected mode profiles). When I added an eigenfrequency step, it successfully found the modes. It seems like the solutions from the two methods don't match. Could this be due to using the wrong periodic condition (I'm using continuity condition)? Do you have any suggestions?
Thanks for your comment. I really cannot comment about your issue. But some problems originate from wrong boundary conditions. In your case, I think continuity BC is correct, but if you had the excitation in oblique incident you should use the Floquet BC.

When you define "Wave Equation 2" select core layer (silicon area) for this feature and also deselect this area for SiO2 in materials tab.

The simulation process is the same, but in CST and HFSS you should draw 3D waveguide structure instead of waveguide cross-section.

You need 3D dimension and draw the waveguide with finite length.
