I noticed it too, I hoped he would have more of a more emotional goodbye with Violet but I guess he felt awkward with his new wife there. They both got out of there rather quickly!

Well...
Any man - especially a newly-married man - might do well to think of how his new wife might feel if his dead first wife's family goes on about his wonderful dead first wife, and feel a little uncomfortable. Just to add intrigue, Lucy is related to them, too. Lucy fortunately doesn't seem insecure, but how much is too much?
Then...
Tom did truly (eventually) became fully accepted as part of the Crawly family, not just tolerated as 'Sybil's husband' or 'Sybbie's father'. He was a commoner, in service, and poor. He did sort of break into the life (with Sybil's encouragement and willing participation) with an improper (to that setting) relationship with Sybil, who was his employer and of higher station. Now, he wooed and won another daughter of that same extended family, even richer and of higher station. I wouldn't blame Tom for having imposter syndrome, wondering "what do people (not the family) say about me behind my back?" If he was a woman, would he be more likely to be called a gold-digger (or worse)?
Also...
Related to my second point - it's a reminder that he doesn't have much money of his own, that Sybbi wouldn't have as much of a (material) inheritance that he directly provided. Robert, Cora, Lucy, Mary, Edith - none of the family would leave Sybbi destitute, but as the Dowager said in another scene, Edith has her own path with her husband, Mary gets most of the Grantham estate (in custody for her son), any child born of Lucy & Tom would inherit Brompton. Sybbi doesn't have any of those avenues. Now, Violet is stepping in and fixing THAT for Tom!
So, yeah, "uncomfortable" is appropriate.
