    How can you cut your gene of interest with a restriction enzyme? what if the restriction sequence is not flanking the gene?

      Even if the restriction sites are few base pair away from the promoter it's not a problem. You need a segment that has your gene , promoter and all essential elements. Some extra DNA bases won't cause problem.

    In the In vitro application of PNPase for polymerization, how do you control endonuclease activity?

      Change the conditions: By adjusting things like temperature or pH, you might be able to make conditions better for building up DNA and worse for breaking down DNA.
      Use less enzyme: If you use less PNPase, there’s less of it available to break down the DNA.
      Use more DNA: If you use more of the DNA that you want to build up, it can help to shift the balance towards building up DNA and away from breaking down DNA.
      Use inhibitors: These are substances that can stop the PNPase from breaking down DNA, without stopping it from building up DNA.
      Change the PNPase: By making small changes to the PNPase itself, you might be able to reduce its ability to break down DNA.
