One detail that always stuck with me regarding the fight at the end : Haytham places his hands around Connor's neck, strangling him until Connor kills him. Which was particularly odd when you consider Haytham's very pragmatical nature. But the beginning of the game might explain why. Haytham is the one who introduces Charles to the order. He's the one who made this monster powerful and unleashed it onto America, unknowingly causing the death of the one woman he ever loved. Learning about her death is one of the few times we see Haytham truly shaken, which explains his immovable position. Charles Lee was his mistake.
