I always thought Powerglide was meant to be a seaplane, as a kid, so I'd have him and Seaspray go on bathtub missions together lol I didn't realize he was meant to be a Warthog for years.
Another rare vehicle type I'd love to see more of is older, historic vehicles from before the '70s. There's a few steam trains and at least one biplane, but they could really fill it out with Model Ts, dirigibles, autogyros, sailboats, or classic cars from the 40s and 50's.

It applies to quite a few of the nearly-boats on the list, like Quickswitch and Waver, where the idea is that the actual hull of the boat barely sims the surface of the water, while the foils are underwater; this decreases drag and makes for a faster boat. 19:50 Catamaran is the term for the twin-hulled boats. For my collection, Undertow serves as an updated Octopunch, and I have a (slightly Pretenderish, but _I_ think it's pretty cool) extra mode for him as a submarine with salvage claws...

I saw a knock off transformer that could turn into a boat that actually floats, ironically it was the Titanic transformer It was nice to see all the boats, but I wish you included pictures of the robot modes so we could see how the conversion worked out

Got Energon Mirage for Christmas in 2004, one of the best boat Transformers ever. Tidal Wave is great too. Still looking to get Thunderblast. Undertow is another gem.
I'm not sure it technically counts, but Energon Prime did have a sub as one of his OP units (I call them "operation units", due to the OP on the drones). It is technically accurate to toss in Omega Supreme's repaint, Omega Sentinel; boosts the count by one. In addition to Heatwave and High Tide, the Rescue Bots Academy version of Hot Shot had a hovercraft mode/figure.
While not technically boats, since you expanded the list to any aquatic vehicles, there are actually quite a few sea planes and Helicopters in Transformers. I'm only mentioning them because they are built for aquatic landing and take off which is why they have floating pontoon things at the bottom rather than wheels for their landing gear. Even Transmetal Airazor technically counts as an sea plane since her "vehicle mode" has that landing gear.
Which reminds me the Renegade Studios Transformers RPG has an entire chassis origin Cutter class for aquatic alt modes. Wonder how often DMs can make sea adventures in campaigns.

An unintentional aquatic vehicle would be the crashed Decepticon vessel that they used as an underwater base in the original series. Since they are made the Ark and the Nemesis into a transforming toys, maybe we can get a slight remold for this ship.

The only omission that came to my mind right away was Generation 1 Flattop, he doesn't turn into a boat exactly but he's a Micromaster with a vehicle he drives, and that vehicle turns into an aircraft carrier.
There is one boat former I was trying to look for years after their sales ended and it took me quite a while... Took me years to find a Thunderblast at decent price.
They could retool a Leader class Broadside into a scale accurate spaceship jet, mini carrier and robot. Also with my Headmaster Broadside in ship mode, I just swilver the legs around and flare them out like the jets are diagonal and it looks better than having them like he's doing squats from the waste down.

There will never be a really good set of Triple Changers until they day they get redesigned to also be sorta like Duocon/Combiners. Call it Multicon Technology or something for your marketing gimmick. Scale the figures to their larger alt mode, then allow them to split up into smaller pieces that each transform into multiples of their smaller alt mode. So my perfect Astrotrain would be a Commander class figure like Jetfire. He would have a splendidly huge shuttle alt mode, which would be able to split into 3 parts to form the train mode. The full-sized train mode would consist of the engine, tender, and a freight car (or 2 if there's enough mass for it). Broadside would be awesome as a Titan class figure with a combined Aircraft carrier mode that splits into like a whole squadron of fighter jets. Maybe something crazy like 1 Leader, 2 Voyagers, and 4 large Deluxes (like Needlenose). Octane would be another Commander class figure similar to Motormaster. Combined alt mode is the 767 of course. Split transformation is a full-sized the Kenworth T600 semi cab and 2 fuel tankers since 1 isn't enough to form a well scaled jet mode. Blitzwing is actually one of the most reasonable Triple Changers. His jet alt mode is only about 2.5x larger than his tank mode. Since WFC/Legacy jet alt modes are roughly half the size they should be, it is totally possible to make well engineered Type 74 tank that can "unfold" into a reasonably scaled Mig-25. The TR version of Blitzwing gets pretty close, but has bad kibble management between alt modes. The Legacy version compromised both alt modes and was slavishly toon-accurate to the point of recreating known animation errors, but I digress. I could see Sandstorm as a large Voyager or smaller Leader class figure. Leader class would make for a good MH-53 Pave Low combined alt mode. The split alt mode would then be the classic rally race dune buggy... like 4 of them. Seriously, the Pave Low is is 27 meters long and the dune buggies are just over 4 meters. Springer is fine because both his modes are Cybertronian so vehicle scale is practically irrelevant. That is my dream and I'm sure HasTak won't ever do it.
Gotta pass on that. It'd take away the whole triple-changing gimmick! Also, there've been great Triple-Changer figures. Classics/Siege Astrotrain (I'm personally fond of Legends' version of that TR mold).. and 3rd party has done some that almost make me wanna buy unofficial products. So I am quite sure there'll be better engineered three-moders in years to come, without separating 'em like you suggest.
That Titans Return Broadside had a terrible "Official" jet mode, but the fans were able to improve it with a bit of creative transforming. If they wanted to redo that Broadside so that it takes the "fans' jet mode" into account and ditches the ridiculous Headmaster gimmick that he never should've had in the first place, that's be excellent. Seriously, though: you pressed a button on his chest, and some shoulder pylons popped up. Would it have killed them to do that with his head, too?
I kinda want GI Joe crossover figures of the Cobra Hydrofoil and Joe Whale hovercraft, but those would be Titan scale and the previous offerings haven’t been stellar. Maybe the Sharc and water moccasin?
I feel you are doing a disservice by not mentioning/counting repaints. Bluestreak, Smokescreen and Prowl are separate characters that share a mold, but are distinct characters.
Off the top of my head, also Razorclaw, Claw Jaw, Cybershark, Sea Clamp, Injector (half), Air Hammer (half), and Spittor if you want to get into amphibians. And Hammerstrike comes to mind in Beast Machines.

Going off from memory, there's obviously Astrotrain, Energon Omega Supreme's "omega train" mode, the sextet that form Raiden, the Bullet Train trio which create Railracer, and then there's the sextet of micromasters who combine into Sixtrain and its repaint Sixliner (Alan, Joe, Leaf - are three of the funniest Transformers names ever). Unless I've forgotten any, that's only 16 train molds, plus all the versions good ol' Astrotrain has been through [20 total, I think?]. Edit: No sooner I post my comment, do I nigh instantly recall TF Go Optimus Prime. Whoops.

But only if we were talking all mold reuses. Edit: One I keep remembering then forgetting is that G1 tyco train set. It doesn't have a robot mode, but it does have converting carriages. Undertow is probably the best PCC toy, and both Thunderblast and Shortround are great.
