Shredder is a total monster when he's fighting seriously. Remember, the Turtles have to team up 4-on-1 to beat him when he's _alone_ and that's before he resorts to Super Shredder. And all four turtles are superhuman, while Shredder is 100% human, albeit in absolute peak shape for a human (much like Batman). Batman is one of the toughest opponents Shredder could face, yes, but he still has the edge against him. It's rare to see Shredder get this winded and worn out after a one-on-one fight. As angry as Shredder was that Batman got in his way, he undeniably developed a very healthy respect for Batman after this fight, as it's rare for someone to push Shredder _this_ hard in a fight. Also, Batman lost this fight mainly because he tried to intimidate Shredder with that last leap, as though Shredder was just another easily frightened henchman. But Shredder doesn't get scared that easily. If Batman had instead just went straight for the finish without trying to intimidate Shredder with theatrics, he may actually have won. So Batman lost because he made a mistake.
Shredder doing this well against Batman is kind of a big deal. Most writers consider him THE martial artist of DC comic books, with only Lady Shiva and Bronze Tiger being his superiors in almost every version.

Batman has padding in his suit, which means Shredder's gauntlets don't just casually tear apart Batman's skin upon scraping contact. Batman literally bashed Shredder's head into a console, full force. Him not having any lethal weaponry doesn't mean he's not trying his absolute best to win. Only thing Shredder has as a lethal edge are his gauntlets, which Batman has protection against and disarmed them both. In which Shredder still won the fight anyway.

Batman's suit or at least the gloves are usually some custom blend of materials that are very hard to cut which is why he can block Shredder's claws with just his arms. Later he block's Leo's sword strikes the same way
I'm not surprised at all Saki is a master of many forms of combat and during his years I'm sure he spared and beat alot of very well trained fighters. But The Shredder is a master of the foot style bare bones combat through ferocity.

If they both randomly went head to head with knowledge of each other it could go either way; BUT, if Bats had enough prep to design an “anti-shredder” device... well, you know what would happen.
