How can we retrieve the all custom labels Id's.

Just go to dev console and in the query editor write the query : "select Id, Name from CustomLabel", make sure you check the "Use Tooling API" checkbox beside the "Execute" button. You will get all the results. I hope this helps. 🙂

Custom Settings are good but they count towards the number of custom objects in our org, so since you want to store 1000+ records the best one is to use custom metadata. As they have maximum capacity and complex structure.
