I cannot say for sure but since you rolled attack dice for the attack, I see it as an extension of the attack dice and plan to play it as such if no clarification is made elsewhere. I would say they could. It does raise an interesting question to me because for example if boomer chucks a grenade, that is not attack dice, its skill dice. Does this mean that an obstacle with HP is immune to grenades from boomer? That would not make sense to me. I can see something like poison not counting but a grenade not counting or nuggets longblade not counting seems not right to me
Would abilities that bypass defense or at least reduce it like ghillie be able to treat armor the same as a normal baddies defense for purposes of skill effects?
I'm really glad to see that they're simple. The characters and interactions with the skills during battle is quite a bit to track if you're playing several-handed or if you're new to the game. Don't get me wrong, my imagination runs wild with all the cool stuff I know the Carlsons could come up with, but I think simplicity was ultimately the better choice at this junction.
You are correct. Undertow introduces a couple new mechanics to keep things interesting, but it does not necessarily add to the complexity of the game itself. We still feel that Undertow is a great starting point for those who want to start learning about the world of Too Many Bones!

no, only if there are 2 mech symbols, mechs and krelln are not part of normal baddy-stack creation

Armor, Defense, and Def Dice are all treated the same in this regard. Armor is simply another function on how a unit has or may generate Def.
