I'm surprised I actually have an arcade stick in my collection that you didn't mention! MadCatz made a Tatsunoko vs. Capcom Collector's Edition of their Arcade FightStick for the Wii. While similar to their base level SFIV sticks available for 360 and PS3 in terms of build quality(read: decent, but not tournament-quality) they had one interesting quirk - they didn't hook to the system through the GameCube controller ports, but rather the Nunchuk port on the Wiimote. This not only makes them great for use with Wii and Wii U Virtual Console games, but means they are fully compatible with the NES Classic and SNES Classic systems! They also work just fine with Mayflash's Wii Classic Controller adapter, which gives them rudimentary PC functionality if you have one.
Who thought a fightstick on the Wii(!) would be one of the more adaptable controllers I own?

For the NES I used a wireless stick that was triangle shaped. I don't remember what it was called, but it had A&B buttons on both the left and right, so you could choose which hand to use the stick with. It used an IR receiver, plugged into the controller ports, so you needed good line of sight to use it.

A lot of the classic joysticks are actually ASCII sticks, which is why many of them have the same form factor. I'm pretty sure the Genesis stick in this video is an ASCII stick. The Sega Genesis had another one called the Fighter Stick SG-6, which is definitely ASCII, and there was another one for the Super Nintendo as well. Also, the NES Advantage is virtually identical to the ASCII stick made for the MSX.

One of my favorite arcade sticks has to be the Hori Fighting Stick/Cube for the Gamecube. The joystick and all the buttons are really high quality and feel great, and the bottom is metal, which makes it feel nice and heavy. All the 2D games I’ve played with it work wonderfully.
Unfortunately it was only released in Japan, so it rarely comes up for sale in North America, but if any Gamecube collectors out there have the chance to pick one up I’d highly recommend doing so.

I had one for the SNES called the "Fanta Stick" had a triangle design with the left trigger basically not usable as a sick, being on the left side of the strangle near the stick. It had turbo and auto options for all buttons and was ok for certain games but not SF wich i got it for. Asciiware did amazing controllers, the best SNES contoller i had was an asciiware one.
You really pay for Sanwa and HORI parts with arcade sticks, will cost close to the price of a console for a decent one, well worth it if you want quality tho

Asciiware made a stick with microswitches that could be used between SNES, PS1, and Dreamcast that was pretty good. The dreamcast had a wonderful arcade stick that you might have missed as well I think it was OEM and it also had microswitches. Speaking of that dry spell you talked about, Tatsunoko Vs capcom had a special stick for the Wii. Street fighter also had a couple of Special edition sticks for 360/ps3 and then again for ps4 for SFIV and SFV respectively.

It always bothered me that you couldn't control both Popo _and_ Nana in the original game. They're known for being together, for crying out loud. So using a port switch with 2-player mode in that is really nice.

You've already covered my favorite stick, which is the Sega Genesis one. if I had an adapter for all consoles and PC, it would be my best bet.

I bought the dreamGEAR arcade fighter for the Wii shortly after I purchased Galaga on the e-shop, for a better experience, I don’t know if I would call it high end, but it’s not too mushy, and it runs plugged into a Wii remote.

There are more than two games for the N64 that use the D-Pad.
There are 3: Pokémon Stadium, Pokémon Stadium 2 and Pokémon Puzzle League
