Here's a Cool Bit for you: In Mario Kart 8 in Sunshine Airport when you're in the terminal, you will sometimes hear announcements for the flights, like "Attention, passengers. BBIA flight 417 to Cloud Top Cruise is now ready for boarding!"
I dunno if this counts as a secret exactly but there is a hidden letter made of coins in each stage, usually triggered by the 5 streak of melons you'd win from a minigame or something. If you map each letter out that you get in each stage on the Trial Mode screen, it'd spell... YOUA REYO SHIS GREA TPAR TNER

Also here is an idea for a Cool Bit: Paper Mario Sticker Star In World 5-1 where there is an area with all the crumple up paper, there is some funny notes and cool things written in the paper mario can find looking around. I found it very cool and one of my favorite ones was "Nothing's written on here. Whoa."

In Super Smash Bros Brawl when you play as Toon Link he will have 6 colours: His standard green one, a red one, a blue one and a purple one to represent the Links from the 4 swords. Also you will notice that there's a shadow Link one and a 6th one that's like the green one but he has brown hair, wears an orange shirt underneath his vest rather than a light green one and has a yellow rim around the bottom of his hat. This is actually meant to be the Link from the original the Legend of Zelda!

Here's a cool bit, the warp whistle in Super Mario Bros. 3 plays the same tune as the recorder in the original Legend of Zelda, which is also used in the title screen song in Ocarina of Time.
There's some interesting videos and articles on it. It's theorised that the song appears in nearly game Totaka worked on the music for. It's usually found by waiting for a few minutes on a certain screen, but it's found in other ways, too. There are a few that it has not been found in, including Wii Music... which it will almost certainly be found somewhere in! But it's hidden so well, it's still undiscovered.. You should spend some time searching for it yourself!

The Arwings from the Star Fox series made a cameo appearance in Stunt race FX. In the Sky Ramp track, all four Arwings of the Star Fox Team will fly around in an air show-style. In the Night Cruise track, when you bump a vehicle you are controlling into one of the first three Star Fox bill boards, an Arwing will drop a Boost power-up in front of you, before you enter the first tunnel Some billboards very briefly appear on courses with the faces of Mario, Fox McCloud, and Kirby
Paper Mario: Sticker Star The reflections of the shiny stickers, in the sticker album, moves by tilting the 3DS. Also, when you shake the 3DS by sides, the life bar at the top-left corner moves, kinda like the moving pictures from Super Mario 3D Land.
Also, in I think gelato beach (or that one hotel place) if you look closely at the patterns on the ground it makes a gamecube controller. get up high to get a good look. :)
Oh! I know! How about in Mario Kart 7, when you are in a Grand Prix race and you take 1st place (possibly with a big gap between you and 2nd Place) the music adds an extra, adrenaline inducing drum back-beat to ANY of the Mario Kart courses!! :D Try it out! (I don't know if you need to be on a certain cc Difficulty but I usually play 150cc)

In World 2-3 of Super Mario 3D Land, at the end of the level if you pass the flag pole, you can go inside of the castle in the background. You'll be transported to a big 8-bit 1-up mushroom with an actual 1-up mushroom on it. Just found out about this actually.. lol

Ah, yes. They removed it in the New Play Control! version of the game. However, it's also very possible that they just moved it somewhere else in the game. After all, there's still plenty of Totaka's games that are unaccounted for and he could have hidden it elsewhere for the re-release.

In super mario sunshine look at all the mud and dirt left behind at a very high platform instead of using any water source like fludd or barrells on the graffiti, use all of mario's jumps and you see something is made from the past.
