Yeah, because he was useless after all. The Jedi just had to put all things they know together. Doku told Obi wan that sidious controls the senate. They know that Doku made the clone army, they know from fives that the inhibitor chips make the clones do whatever the order commands. They also know that the chancellor is involved in this. Ahsoka knew from Maul that sidious wants anakin and that sidious prepared anakin for a long time to make him his apprentice.
Since Rex spent his time removing clone chips, I imagine he removed Cuts. Because he was uncomfortable being around the Bad Batch when he found out that they still had their chips, but was fine visiting Cut as said in the second episode of the Bad Batch.

Something I've always wondered: during the clone wars it was a VERY common tactic for the Seperatists to jam the transmissions of republic forces. I'm genuinely surprised there hasn't been a single instance in canon or legends where that was the case and some clones just never received order 66.
That'd be cool, the peace wouldn't last once they re-established contact but their jedi superiors would have had a heads up in the force and possibly survived. Dozens of jedi survived, perhaps that occurred for some of them.

I think wolffe’s chip never worked because when he got his cut on his eye by ventress it also cut around where his chip would be and probably damaged it.
One thing about Fives’ arc, WE as the audience know that Order 66 happens and that no Jedi were ready, and yet they managed to write his conspiracy arc in a way that I still thought he could’ve warned them, or something. I still got so invested knowing what’ll happen :o
I believe there was another Clone who crashed his ship and didn't execute order 66. He lived most of his life on the planet and even meet Luke Skywalker after Storm troopers shot at him thinking that he was a Rebel playing a trick because of his Clone Armour.
Cut is probably the luckiest clone of all time. Abandoned the Republic and the war all by himself, still has all clone abilities and is therefore capable in combat, has a beautiful Twi Lek wife and two children on a farm far away from any tension. Even if he probably dies in 30 years, he made more of it than any other clone.
The bad batch mutations didn’t completely stop them as Rex had the bad batch remove them after wrecker got a headache during a mission. Wrecker succumbed to order 66 twice, though briefly

12 at the beginning of attack of the clones when they went to genosis a ship was shot down with a clone that survived and help out like Skywalker.
