Playing 2 5 1 in a song progression is an advance concept so you just need to keep practicing and trying to use it until it works, but make sure you have understood the concept. Pls watch my video on 2 5 1 and how to use it. Tutorial #18

Chris, I'm practising harmonising melodies and I'm curious, is there any right hand fingering tips you would recommend when doing the 3,6 or 4 interval. I'm struggling choosing which finger is best as my "root note" when going up or down in order to flow smoothly.

No strict rules anywhere, just use the fingers that are comfortable for you. If you are struggling then keep playing the same thing over and over again until it becomes easy to play it.
