Honestly Eggman never wanted to destroy the earth he wanted to threaten it, it was Shadow who straight up wanted to kill everyone. It's why Eggman helps everyone else stop the Ark and Shadow needs to be convinced to cooperate.
Regarding whether or not humans other than Eggman exist in Sonics world......yes and no. The IDW Comics were originally being written back when Sega was trying to establish that Sonic's world and the human world were two separate worlds, which is why when Sonic guilts Shadow for wanting to deal with Eggman he says "AN entire world" and not "THE entire world" Eventually Sega (and by extension IDW) realized that this was a dumb idea and scrapped it so now there is only one world, and Sega further established that by releasing a TH-cam video that explains that animal people live on the various Islands around the world while the humans live on the continents. Still despite humans now officially existing in Sonics world don't expect to see any human characters in the conics other than Eggman.
Issues 1-12 are great. I stopped getting them after that because it wasn’t convenient for me to get them monthly but I still followed the story. But I love this arc.

About the time travel and Silver's role, and the whole bit with Rivals: Sonic 06 basically "resets" the timeline but it still technically happens. Sonic is even seen and heard in the Japanese versions of the games to be the ONLY ONE who remembers the events of 06. In Team Sonic Racing, for example, he mentions - again, in Japanese - to Silver that them racing reminds him of that "one time Silver tried to kill him" and Silver has NO CLUE on what Sonic is talking about, saying, "Uh… that's not how I remember it?" Because, from Silver's perspective, his time travelling adventures and meeting Sonic BEGINS with Sonic Rivals. Now, Rivals makes a lot of people confused because of Eggman Nega. To make it simple, Nega is confirmed to be Eggman's descendant 200 years into the future. Him saying he's an ALTERNATE COUNTERPART of Eggman is a lie. Likely, he masquerades as an AU version of Eggman to not jeopardise his own existence. However, through working with Eggman in the Rush games, Nega starts to realise how incompetent and half-hearted Eggman's efforrs are, and that Eggman himself is the reason for why Nega is mocked and always destined for failure in the future. So, to summarize: Sonic 06 -> Sonic Rush -> Sonic Rush Adventure -> Sonic Rivals -> Sonic Rivals 2. The Rush games happen BEFORE the Rivals games. Now, Silver, as a time traveller, seems to always be destined to have a terrible future. It's just that, his last time travelling adventure was Rivals 2 - well, technically Sonic Colours DS where he and Blaze met again, where both of them note that… the other feels familiar which is also very evident in how effectively they fight together… it is all strange to both of them but it feels right, ergo, Sonic 06 happened. Anyway. Following Colours, Silver travels back to his future to find that the world is taken over by Eggman and the world is choking on fumes, living in fear. From Silver's perspective, his journey goes like this: Sonic Rivals -> Sonic Rivals 2 -> Sonic Colours DS -> Sonic Forces. Ah, I hope I'm making sense with this…

Ngl, Sonic equating Shadow being manipulated into carrying out Gerald's revenge due to altered memories to all the bad stuff Eggman did when he was fully conscious of his decisions is messed up. Even more so since Sonic knows Gerald had perfect control over Shadow's memories, but Shadow to this day still has no idea what Gerald did to him. It feels like Sonic is taking advantage of that difference in knowledge to shut out any discussion & get his way. This idea was done better in Sonic Battle when Shadow was convinced that Emerl was a weapon with no heart just like himself, but Sonic convinced him to back down by reminding Shadow that if he's a weapon with no heart, then why would he choose to protect the planet?

Man Sonic Fr in the Adventure/Unleashed days would've been like "Tinkerer isn't even Eggman (as of now) so what's the point in bringing up all this past stuff and blaming him for someone else's crimes" And the metal Sonic part, I doubt Sonic would've willingly let Metal go because ...Why, he's not a person and literally told Sonic he had his free will taken away.

The real reason Sonic has no decent arguments is that whenever a licensed story handles the topic of permanently dealing with a repeat offender, there's never going to be a satisfying answer because of the status quo. The offender is either going to survive and continue ruining innocent lives, making the hero look like an accomplice, or the offender is going to die and then another threat is going to take over until the reboot. This theme doesn't work well with a constantly resetting series like Sonic. Also, Shadow did one evil thing and then turned his life around. Eggman has been given dozens of chances and thrown every single one of them away. Sonic's argument, again, holds no water.
Going through the dubs and then watching Gameapologist is how i went through the story once, too. It made me want to buy the comics. I got volumes 1-11.
theres alot to like about the earlier issues, but man shadow's really frustratingly written intentionally kinda dumb feeling/thick headed for a while. he's way better in recent appearances though
