In the story they didn't want to contaminate the launch pad area by fighting there with the primal armor (Force shield on the mech), so they launched the mech on an intercept course to fight mother of will (the walking fortress) further away. It was a first attempt that turned out to be unsuccessful. In the game you get to do a mission to take it down for good in the desert.
There is a theory out there that Armored core 4 to Verdict day are prequels to the 2 other Armored core timelins (AC1 to another age and AC3 to Last Raven) as in Armored core 4 Nations still exist while in Armored core V and Verdict day most still live on the surface and no City sized bunkers.
From Soft don,'t do that and prfer a more minimalistic approche (if at times incoherant or poorly translated) Which kind of make sense in Armored Core because your a Mercenary and usually not in the know about the stuff that your Employers do.

Given what we know about 4 and 4A, we can theorize that the Great Destruction was the culmination of the Lynx War and the ORCA Rebellion ending with the Cradles falling to a now barren and lifeless Earth that was polluted with Kojima Radiation.
