Here's something people tend to over look: Timer Balls Every turn taken in the battle increases its efficiency, so if you're having problems with other Pokéballs working, during that battle, Try a Timer Ball,

Decided to start my giratina hunt today instead of continuing piplup on my second play through! Hoping for a fast one, darkrai took a few thousand and a good chunk of time
