As far as the brewery goes, you could hide the helix loops behind the brewery complex of you build it shallow relief style. Not sure if that would be something you’d be interested in🤷
Just my thoughts about the top 16' run? Where you were talking about helix off the inside track, my thought is helix off the outside track. It will make the turn a bit lighter, and give more bridges, or small tunnel scenery. You also have a great setting for just a grade ramp. Nice work

Who makes the Herzog cars? I would like to have maybe a dozen, used to handle the prototype when the Caltrain commuter line was being rebuilt. I was a trainman on a work train, well it was more like a local on the nights we’d pickup and set out between San Francisco and San Jose. Usually we’d pick up the loaded unit trains from the UP in San Jose, we’d usually get trains with as many as 60 -75 on a unit ballast train of just the Herzog type ballast cars, we’d run it north and store on an old branch, and other places along the line. The we’d return empties, we had about three or four trains combined of various cars types used for ballast, these Herzog making up about 100 of the cars. My plans are to recreate the power, some of the cars to make a decent train, and cabooses we utilized which were exSP like the power, I want examples of everything I ran (was engineer too), worked on or with, stuff for display, but I can operate too.
Look up Fairview. English guy. He's got an 8% grade coming up from staging. You could hide a straight ramp behind a backdrop to gain 16in very quickly. The key is no curves
Build the helix in a different area of the layout if you have room. Two loops will get you about 8 inches roughly of elevation, then have a grade on the straightaway to gain more
Nice work! I wouldn't do a second/another level. You have a great space there on the one level and when I look at layouts with another shelf level, the bottom level scene (the composition) is always spoilt. Hence some of the nicest layouts in terms of scene composition etc are not multi level. i.e. the work of Lance Mindheim, Mike Confalone's Allagash, BA Railsystmes on youtube, Pelle Soeborg, etc. I think anther level could ruin both your bridge scenes. But of course it's up to you :) You could look to see if you could reduce your gangway spaces and add more track,/ another loop but If I had that much layout room, I'd concentrate on making really detailed scenes with he track you have.

My dad used to work union pacific but then we move down here new zealand it's hard to get American locos here shipping is so expensive now too
