The thing Gilgamesh values most is Ea, which defeated Rider's Reality Marble in F/Zero, but the second is the Chain of Heaven, which is related to his only friend (mentioned once in F/Zero). If you are interested in the relationship between the two, you can find out more by watching Fate/Grand Order Demonic Front Babylonia, which is the story of the time when Gilgamesh ruled. And it's not that only Heroic Spirits can use Noble Phantasms. Saber's Excalibur is also a Noble Phantasm, and it is a weapon that she possessed and used in her lifetime. Noble Phantasms are a general term for weapons, symbols, anecdotes, etc. that heroes possess.

I think you confused himself with Gilgamesh and his status......i think if i say that he is a living servant it would be more correct.The mud kinda gived him the status of a living being since world doesn't try to erase him anymore but fundamentaly he is still a heroic spirit.He 's harder to kill than a human,he still has access to his skill's and noble phantasm's but now he has to eat,drink and sleep to sustain himself like other living creatures.....he's closer to a phantasmal species than a human but you probably won't get the reference....

Since you looked up the story of Heracles, just know in the PS2/PSP game they mention that even tho he basically lost his thinking and his humanity he wants to protect "the little one" because he failed to protect the ones he loved in his previous life, which makes sense and is pretty sweet. It would also explain why he surpassed his own myth by getting back up one more time, he didn't want to fail this time, no matter what. As Gil stated if he didn't protect Illya in the first place he might've won this fight (except maybe if Gil decided to used Enuma Elish that you remember from Zero). Also he got his hands in his pocket because no need for them with Gate of Babylon. Plus Gil has basically no physical strenght, if I remember correctly they mention in the visual novel in this fight that if Berserk can hit him once Gil would 100% die.
I wonder what if Illya and Berserker wouldn't be attacked by Gilgamesh, and Shirou would had the chance to talk them. Illya would accepted help him to defeat Caster, or she would simply kill him, taking advantage that Saber and Archer weren't here to protect Shirou and Rin anymore. And in the case that they would convinced Illya, i wonder if she would demand some price exchange her support, like that they should accept that Berserker kills Saber and Archer after eliminated Caster, or perhaps Illya would demanded that Shirou and Rin would become her "toys." I don't know, i just was wondering about what if Shirou would had the chance to talk Illya, than that Gilgamesh killed her before that.
I guess that if this would happened in the Visual Novel, then you should answers several questions and inquires, to find a way to persuade Illya to help you against Caster. And depending of your choices, it could lead you to some Bad Endings, like that Illya and Berserker simply kill you for failed in makes proper negotiations, or Shirou ends reluctancy accepting that Berserker kills his former Servant Saber, exchange to their support to stop Caster. Making that you need be careful with your answers, to convinces Illya to help you, without makes her angry or ended accepting a too harsh price for it.
And then there's the argument that him being Berserker class is just straight up a nerf to him, he is not a weak Heroic Spirit so not much meaning to lose intelligence and his weapons just for a boost of strength, I doubt Gil would be able to handle him without EA tho the biggest counter here is the Chains of Heaven.

Wrong, Gilgamesh has B rank strength. The same as Saber under Shirou and Kiritsugu and Ritsuka.
