For three of the 2×4s @ 63 1/2″, add two more pocket holes along one side of the boards as shown below. ? Should say For 2 of 2X4s @ 63 1/2" ? I got confused with the instructions. Can you confirm ?

Yes - you only need to add 2 extra pocket holes to 2 of the 2X4s @ 63 1/2" and not 3. Sorry about the confusion!
