Gally was always a good guy. Its just that we see him kinda as a bad guy here because of how he acts. Yes, runners are suppose to find a way out, but done properly. He just wants to go by the rules for the sake of the group. And he sees Thomas breaking the rules, especially when he went into the maze to help Alby and Minho when he wasn't really suppose to(but good thing he did). To answer your 2nd question, Gally thought Thomas's plan was suicidal because he just said here that they might run into a swarm of grievers on the other side. So just to conclude, Gally just thinks Thomas is screwing everything up, he doesn't trust his thinking one bit.
