Since no one has bothered to answer, let me try and this is a bit of a quirk to answer in one sense as high alt. airport ops. might differ from SOP to SOP. Regardless, one would think it better to not select max flaps as this gives a massive amount of drag compared to 28 degrees, but there is something to keep in mind: At low density, everything becomes less efficient including spoilers and thrust reversers. What you want is a low Vref as possible to lessen the wear and heat build up on the wheel brakes. If your turn around time is short, having those brakes go hot, will easily extend this turn around time. Coming in at a low Vref at least gives you the chance to use as little wheel brake as possible, and I can only guess in the case of this approach, that this is the reason for why. I have no idea about the required climb gradient at Rio Negro in case of a GA, but if it is shallow enough, a flap 40 approach is not a problem, even if the engines will spool up slower. One just has to take more care to not get too high of an AoA once the GA is initiated.
