I don't fully understand the squid's AI, but from what I've seen it mostly seems to prefer items that are further from the dome. I generally don't see it pulling resources out of my lift until the lategame, so finding it early means you basically just don't have to worry about carrying stray water/cobalt deposits back to the lift/the teleporter/the dome.

The last level does have a cave, every single time I beat the game, it’s right next to a cave

the technology buried is perfectly compatible with your tech so I feel like this is like an abandoned planet, not to mention it's not like you're on their nest or right on top of their home so they're viciously edefnding the edge of their territory, or worse it's not even their territory and they are just a very xenophobic planet.
