Mother nature refers to all of nature and it's overall existence and we'll being. the father of understanding refers to all knowledge/wisdom....the deeper understanding of everything. So saying "may the father of understanding guide us" is like saying "hope this works out in the logical best way possible" templar logic of course. Honestly? The father of understanding could be someone who isn’t even born yet. The Isu are known for running countless simulations so they can see how their tampering with time will affect the future. Think of how Aletheia leaves messages for the Heir of Memories that Laylah receives through Kassandra/Alexios. I’d assume that because the Templars deal so heavily with Isu temples, artifacts, recordings, etc. that they may have heard very early on about a Father of Understanding. And it was through this learning of the FoU, that they decided to make him kind of like a center of their beliefs, even if they didn’t know who exactly he is.

I think it would have made much more sense if Cain was the first assassin rather than Templar. Abel became power hungry and took the piece of eden, and got the tribe to worship him like a god. Then Cain had to kill him to keep him from running the tribe into the ground. He was then marked with the assassin symbol and had to live in exile. Honestly? The father of understanding could be someone who isn’t even born yet. The Isu are known for running countless simulations so they can see how their tampering with time will affect the future.
Think of how Aletheia leaves messages for the Heir of Memories that Laylah receives through Kassandra/Alexios.
I’d assume that because the Templars deal so heavily with Isu temples, artifacts, recordings, etc. that they may have heard very early on about a Father of Understanding. And it was through this learning of the FoU, that they decided to make him kind of like a center of their beliefs, even if they didn’t know who exactly he is.
In my opinion, I think the Father of Understanding is whoever is the leader of the entire Order at the time. So it’s not specifically a person, but a title.

i had always wondered this before origins came out. i used to think they were talking about god considering the templars catholic roots but then origins said it was caesar so i guess it just became something they just said.
Well if the father of understanding is based on the ideals of the order with seeking of control and power then that also makes Caesre because Caesre was all about controlling everthing based on his history.
I think it could be their ideology and they just placed a label on it

the understanding that the world will fall or be in chaos because of freewill and its the understanding of the templars from before that could led them into a better age

I think it would have made much more sense if Cain was the first assassin rather than Templar. Abel became power hungry and took the piece of eden, and got the tribe to worship him like a god. Then Cain had to kill him to keep him from running the tribe into the ground. He was then marked with the assassin symbol and had to live in exile. This would explain also the origins of “hide in plain sight”

The father of understanding is a symbolic title to cain the originator of what known today as the templer order as he was the first to see the truth and need of humanity in it's early form and he done what is needed to reach power through killing his own brother and after that he built city the first known city in the bible which mean he used power to create civilization as ceaser who used power enough to subdue his enemies and bring peace by using rational knowledge and power of his leadership through all the lands the nations of the mediterranean sea and became a legend to be followed
So the father of understanding is cain for his start of the order and everyone who achive and make great impact in the world and bring peace like ceaser whose actions led to the era known pax romana and it's the same era led to the creation of the assassin order because of the cruel methods of ceaser in the lands controled by the roman republic
