I played Super Mario World so many times and I could have never imagined Yoshi being so game-breaking when added to castles, it's impressive how they hard-coded him to not work there.
Yeah it looks like Yoshi uses some of the data locations that are rewritten for use in those battles. It's an economical way to use the space and would explain several of the glitches

If it's any consolation, Young Link can fight Phantom Ganon just fine. I was actually required to do so in a randomizer once, a little slow going (Didn't even have a sword and had to rely on Deku Sticks) but it worked. No glitchiness in the fight at all. If anyone's wondering, the Slingshot works on the first phase for some reason. I had to resort to using an empty bottle to reflect the projectiles in the second phase.
So Mario had left Yoshi on purpose! Not for Yoshi's safety, but for the safety of the entire universe. Yoshi is a veteran castle-raider when it comes to Bowser's forces, so it shouldn't surprise me that Yoshi has somehow learned how to break reality using his eating powers by now.
