    One cause of autoimmune diseases is "leaky gut syndrome". That's when there is too much intestinal permeability. The excess permeability allows undigested proteins to enter the blood stream and this can trigger an immune response. The immune system sees the undigested proteins as a foreign protein and attacks it. A problem that results is that undigested proteins are similar to what the human body is made of and the immune system can get confused and start attacking the human body too.
